Yes, it would seem Gensokyo has protection. The Sages of Gensokyo, the Secret History Association, Reimu...even goddesses like you.
But like I said, Gensokyo isn't known by most of Dimension 1. And even if that knowledge were to allow someone like Yukari Yakumo to change boundaries, not enough people exist who can unleash her and her powers.
What's more, it takes a very special Character* to challenge even a Pseudoreaper. It's very possible that Jazz is equal to even the Sages.
In many omniverses, Gensokyo is a place where forgotten fantasies can be safe. In this Omniverse, or at least Dimension 1, it's more the opposite than anything.
But what do we do?!
We have no choice but to follow Jazz's backhanded advice: to evacuate the entire population.
Jazz, this is absurd, reckless, and frankly, mindless. Yes, this El Grande Padre can rival the likes of the Trio of Origin and Cranky Kong. Yes, forcing this land off the map would, in theory, make things easier for those who know nothing about the Touhou Project. But even if I can save everyone in Gensokyo - and I plan to - you are still destroying their home.
This is no better than what you did at Surge Tower.
Oh, relax. The situation has calmed down to a point where nuking the city has become unnecessary. (Besides, can't risk letting Null hijack such a powerful weapon again.)
I'll be giving a bit more time for Sabata and the others to deal with Thunder Man. When that time runs out, I'll be using a smaller, less dangerous (and less city-levelling) version to eliminate him myself.

You have to realize this is all your fault, right? I mean, I know you were trying to do the right thing, but I don't see what sending him back in time was supposed to do.

Maybe if you knew the slightest thing about Cosmology itself, dummy. The Big Bang isn't an explosion. It's the expansion of the universe as a whole, stretching out to create the cosmos as we know it. Clearly, you've demonstrated you don't know any of that.

But that was because at that moment, nothing could stop Jazz. As much as I've tried to reel in Dark Elf and plot-derailing adversaries in the past, I am still a Character, and if they don't heed my words or actions, they can still ignore them.
It's happened with Dark Elf and Phi. I'd say Jazz + was no different, but truth be told, I had less reason to stop him directly.
You see, I'm not supposed to be a savior for heroes. I'm supposed to be a savior for the story. Dark Elf and Phi caught my eye because the former attempted to break the rules of the hierarchy, and the latter used the likeness of a Reaper who doesn't want to be used for that kind of reference. There's a reason I didn't step in when Phi's likeness switched from Beta Shadow to Arnold Schwarzenegger.
I wasn't going to leave anyone dead in Gensokyo. Sure, that includes more postive figures like the Sages, the shrine maidens, the gods...
...but it also incldes negative figures. Seiga, Seija, Chang'e...I was even going to save the life-draining Saigyou Ayakashi.
As harsh as it sounds, if Gensokyo was destroyed without its cast being affected, I would have done nothing. The characters are the part of Gensokyo that matter in the long term, and preventing them from becoming off-limits without breaching Dimension 1 or 2 was my primary focus.
I won't let anyone be killed off without reason. Not even villains.
